Yusup Shadiev and Vadim Stepanov are a must for both first team and best XI, you can't leave out the best RB and the best CB (alongside Bayshakov) here. Yarovenko mainly played on the left side, so he should be LB and Shadiyev RB. IMO Gérard Gohou also could be in first team, he was arguably the best forward in the league while playing for them and a main factor for winning three cups and three super cups..

This team wasn't too easy to create. I considered for the first team all the players that you mentioned. Changes made!
