Jørgensen was a side and attacking midfielder or winger, able to play on both flanks. His career began and ended at Aarhus, where he played 210 matches and scored 22 goals in two spells, the first from 1993 to 1997, the second from 2010 to 2015. He had his most successful at Udinese from 1997 to 2004, playing 218 game and scoring 32 goals. He did very well also at Fiorentina, scoring 17 times in 182 appearances from 2004 to 2010. He played also as right back with the Viola starting from 2007 due to Tomáš Ujfaluši being moved to centre back. He gained 102 caps for Denmark, scoring 12 goals.
Jørgensen was an excellent player, mainly focused on the attack but also helpful when he was asked to cover his own half. He was equally effective inside or outside the box, gifted with great stamina and very good speed. He possessed excellent technique and dribbling thanks to which he could beat the defenders with his movements and sudden turns. He had a superb footballing brain and could deliver accurate short or long passes. His shots were also quite accurate but especially powerful when he delivered them from long range. He was right-footed but his accuracy with the left foot was impressive and he could use the outside very well too. During his time at Udinese he proved to be also a fearsome header.
